1. We classify employees in 3 different departments, is that do-able on this software?

Yes, you can pay commission check. Please make sure there is no overlap for the pay period.
For example:
1st check: Oct 1 to Oct 14.
2nd check: Oct 15 to Oct 15 for the commission check
3rd check: Oct 16 to Oct 31
